This is a htaccess file which I have gathered from Joomla and am wondering If replacing my current htaccess file with this one will not mess anything up with me running Raven Nuke and Nuke Sent. with the latest upgrades/fixes.

The question, what do you really need from your old joomla file. Many lines in your old file are used by your joomla installation and the lines are not needed for RN. Try it out on a local installation like wamp or xampp.

I just want a really good .htaccess file that wont interfere with Nuke Sent, and a better mod.rewrite and mod.expire. with better security blocking script injections.

The mod.expire settings in the RN file are ok, you can expand it but its not really needed. The rewrite rules in your file don't protect you for script injections, some of this are only for the joomla admin section. They are not needed in RN. The Sentinel don't blocks script injections with the rewrite rules, this is php based. Only the blocked IPs are stored in the htacces file. You must only protect you admin.php after your admin auth settings in the Sentinel.

Alright so you think the default .htaccess is just fine?
Also, should my .staccess .htaccess, or .ftaccess be chmod to 0777?
Currently all three are 0644

Yes. Use chmod 666.
