I have got around this by manually generating the passwords and pasting them directly into .staccess but I thought it might be best to flag it encase others were having issues. Excuse me if I have missed something in the release notes

Basically setup a new 2.5 install on ubuntu 11.10 and was going through the Nukesentinal configuration for HTTPAuth where you automatically generate the .staccess username and password hash's. Modified the .htaccess to protect admin.php and it kept failing when trying to authenticate.

Checked the crypto passes in _nsnst_admins and initially pasted in a line generated from a 2.4 install which worked. Tried several times with the 2.5 install which overwrote the .staccess config with the info in _nsnst_admins without any luck.
