I recently applied Chat's fixes for nuke 6.9 and also reinstalled the original PHBB forum files as it started doing some odd things.

Everything works fine but users are not getting replies to new topic posts. PM's are fine?

Check your includes/functions_post.php

Around line 694
$emailer->assign_vars(array(
'EMAIL_SIG' => (!empty($board_config['board_email_sig'])) ? str_replace('<br />', "\n", "-- \n" . $board_config['board_email_sig']) : '',
'SITENAME' => $board_config['sitename'],
'TOPIC_TITLE' => $topic_title,

'U_TOPIC' => $server_protocol . $server_name . $server_port . $script_name . '&' . POST_POST_URL . "=$post_id#$post_id",
'U_STOP_WATCHING_TOPIC' => $server_protocol . $server_name . $server_port . $script_name . '&' . POST_TOPIC_URL . "=$topic_id&unwatch=topic")
);
I would guess you might have your config set with

in the Forums configuration? But if there is an error in the emailer code this is where it would be. You could for instance remove $server_protocol . which is adding
