I had a very similar problem, where do you make cookie settings?

I am running two nuke sites, one at mysite.com and the other mysite.com/here/
not had any problems at all.
I use a different username/password for both admin and normal user and these are different again for the the second site.

Make sure you are using different site keys (in config.php) and the cookie path is set in the forum/config section (different for both sites)
