I would like to use common counters on my site. But, Nuke has issues with javascript (which I can understand). But, I don't have a forum and don't really allow any direct uploading/posting without being moderated by me, so I think i'm keeping the risk of some harmful html/javascript code getting on the site low.

So how can I make Nuke accept Javascript?

Nuke has no problem at all accepting javascript. It guards against people posting and/or sending javascript in GET and POST actions. There is even an includes/javascript.php file for common javascripts. There are a few different ways to add javascript to your files, but it's just another tag to nuke when embedded in regular code. My preferred way, because it doesn't require you to use echo statements and worry about quoting, is called HEREDOC notation. You can read about it at How To Insert Javascript Into Blocks/Modules.
